It's working fine on my end. What file are you trying to convert? As a test, I extracted cheats from your 565 game CDB then created a new CDB and the result was identical to your original CDB. Make sure you're using 'cdb-util c' to create a CDB and 'cdb-util e' to extract cheats from a CDB.

Did a little testing on my PS2 as usual and stumbled upon a problem with the .CBS expoting feature.
Whenever I want to select a save (it doesn't matter which one I select) and want to export as .CBS, the program freezes and the only thing I can do is to reset the console. The resulting file has a size of 0 kB.

Hmm, I've tested exporting about 30 saves from my memory card to a flash drive in .CBS format without any issues. What games did you try to create a save file for? Can you extract a .CBS save to a memory card from the flash drive?

The games I used are all PAL versions (in case that matters...)
- Persona 4
- Resident Evil 4 (the system data, no actual save, but that shouldn't matter)
- Shadow Hearts 2
- Tekken 5
I exported all saves to .PSU and moved them over to my computer. Then, I converted all .PSU files to .CBS with PS2 Save Builder v0.8 and moved them back on my flash drive.
Importing the .CBS files works. No problems at all.
But as I wrote earlier, exporting makes the whole program freeze... Or maybe it does something and I have to let it work for 10 minutes or something, haha.

OK, I downloaded .MAX saves for those games, converted them to .CBS using PS2 Save Builder and copied them to a flash drive. They transferred to the memory card using the save manager without issue, as you found. I then exported them from the memory card back to the flash drive as a CBS file and it didn't freeze. Can you let me know a little more about your setup so I can narrow down what might be causing the issue?
1. How large is the flash drive? Is it formatted as FAT32?
2. Does a progress bar appear before the program crashes?
3. Does it prompt you for overwriting the CBS file on the flash drive? Assuming the file already on the drive has the same name.
4. Are you using a 3rd party memory card or an official Sony one?
5. After importing a save from a CBS generated by PS2 Save Builder, can you export it to a PSU file without issue?
I'd greatly appreciate your answers to these questions. It may also be an incompatibility with PAL systems, but it seems unlikely.

16 GB and formatted to FAT32. I even reformatted it to be on the safe side before I wrote my stuff above

Yes, the progress bar appers, but right after that, it freezes.

Yes it does. It asks for overwriting and then the progress bar comes up and it freezes

Yes, even overwriting the old file works
