The emulators I use are mainly for hacking so these might not be the ones you will want to use even though they work fine and play everything.

NES - fceux or any of its variants
    Snes - Geiger's snes9x1.51.ep10r2
Genesis - Regen (has crappy cheat code support but awesome debugging)

As for roms don't post any site here, very positive against the rules here as is in most forums.

I attached the emulators I use, notice there are 2 snes9x files in case the new one doesnt work for you the older one should.

Growing up heavily saturated in the SEGA game era, I'd have to say the best emulator in my opinion is the Kega Fusion. An EXCELLENT multi-Sega console emulator at your fingertips. I read that SEGA themselves bought the emulator from Steve Snake(creator/founder of the Kega Fusion emulator). I'm re-living my childhood in the sense of video games MANY years later. I have MANY of the great classics downloaded such as Shinobi, Streets of Rage, Phantasy Star, Shining Force, Altered Beast, Columns, Golden Axe, and Sonic the Hedgehog(plus more). It is the only emulator I will ever need.

Best NES emu is FCEUX. Virtua NES and Nestopia both have better compatibility with all games (meaning, that they both play more games), but FCEUX is much better emulator over all thanks to all the options and speed. If you don't mind some obscure Japanese NES game not being played, then go with FCEUX.

Best SNES emu is SNES9X, but ZSNES is a good second alternative.

For Gameboy, Gameboy Color and Gameboy Advance the best emu is VBA (Visual Boy Advance).

I agree that Fusion is the best emulator for Genesis. Fusion can't play some games and in those cases, ill just use Gens
