It seems odd that the programmers (Technosoft) would wait until mid-game to institute another checksum check. Isn't it also odd that the Master Code fails the mid-game checksum check? Tengen didn't notice this or bother to fix it when they published Dragon's Fury.
Technosoft also programmed Thunder Force IV/Lightening Force, another game that has an in-game checksum check. I've played Thunder Force III in it's entirety with Game Genie cheats, so I'm sure that game didn't have an in-game checksum routine. So it appears that they started doing this with Devil Crash MD, or possibly Elemental Master (released 6 months after Thunder Force III):
