Basically the same way we find the master codes for the Genesis, turn a code on and you get some check failure and a red/black screen on bootup. I'm assuming the same thing is at play here with the save feature, if you have codes on there is a check that fails and kills the save function (not really kills it since it works but doesn't save although it looks like it does).

It's been a while but if I remember correctly, even if you attached the GG with no codes entered, the game still wouldn't save.
I just tested it... Had a code turned on, saved the game, save was successful.
But yes, if it would fail to save on an emulator, a code would have been a piece of cake. I did a Google search and found someone who said that their Shining Force game saved every time with the Game Genie attached, but all others failed. Someone else said something similar to what you said... Sega would agreed to license it if they prohibited saving. I believe Shining Force was licensed by Sega. Hey guys, this should help.
With mess, you can use the genie rom. I tested with phantasy star III and it won't save with the genie rom being used. The wonders of low level machine emulation. Just specify the genie as cart, and the game as cart2. If you are familiar with mess, you know the drill.
Code:genesis -rompath "m:\mame\bios;m:\mame\software;" -window -debug -cart ggenie -cart2 pstar3

I don't think so, I'm not sure how mess knows it has a subslot.
By the way, you can alter rom in genesis now, but not in maincpu; it's in mdslot:cart:rom or something. When using the genie rom with it, it's something like mdslot:rom_ggenie:subslot:cart:rom.

Can select up to 15 lives in the Options menu. Note that after 9, the numbers are different characters, but the "?" equals 15 lives. When playing, the game only shows up to 9 lives, but any extras are still there.
