The Mega Man 6 codes are only 5 lines long not 7. I know about the NES game genie limitations. I try to make the codes as short as possible but that is not always the case.

Yes all Game Genie codes are always supposed to work on real hardware. So those Mega Man 6 Game Genie codes would work on a real NES hardware. The only problem is that those codes you are referring to are more than 3 lines of code. And since the real Game Genie Cartridge has a limit of only 3 lines of codes that you can enter, you wouldn't beable to use those particular codes because obviously they are more than 3 lines of codes

How do I use custom MAME cheat codes like that one? I use pugsy's cheat.zip for my cheats for MAME. How would I enter/use codes other than codes from pugsy's cheat.zip?

Open the cheat.zip and locate contra.xml extract it. Paste it into that file and drop it into the cheat.zip. You can use 7zip to open cheat.zip, press F4 when you have contra.xml selected to open Notepad and paste the code then close Notepad and 7zip will ask you if you want to update the file press OK and start the game.
